I recently got an iPhone 4 with the new iOS 6.0.1. I had set my notification sound for when I receive mail and, two weeks later (today), decided to chenge it to something else. I went into the Settings>Sounds>New Mail to change it to the default Ding and then hit the home button to close the screen. I got an email and the notification was the previous sound. I went into Settings>Notifications>Mail>New Mail Sound and saw it was set to the previous sound and so I changed that to Ding and hit the home button again. I got another email and the sound still hasn't changed, even after turning my phone off and on again. Is there a third place I need to make the change?
