Can't select or use menu button!

I have a 3rd Generation Apple TV that I control with my Apple Remote on my iPhone. However it will periodically ignore commands to select or to go back (menu) while allowing the selection to move around the current screan. I have no idea why it does this or what I can do to keep it from happening rather than having to unplug the Apple TV and plug it back in...

Apple TV, iOS 6.0.2, iPhone 4S with latest iOS
