Missing Mail Folders holding infected data...

I've recently installed Avast to scan for infections and warnings. Almost all of the suspect data is in a folder called 'MAIL/V2' under my Library file, which appears to be hidden. When I hit 'cmd' and 'go' in finder, I can see Library, and the Mail subfolder, but no V2 under that.

Avast has a "Finder" option, but it is usually greyed out, as is there "Delete" option.

Any ideas?

Odd that you don't see the V2 folder... if that's actually missing, that would pretty thoroughly bork Mail, as that's where all your mailboxes reside, among other things. Is Mail working properly?

Perhaps it has just been hidden... try executing the following command in the Terminal:

chflags nohidden ~/Library/Mail/V2

Does that make it show up? If not, try this:

open ~/Library/Mail/V2

What does that do?
