My wife and I only have one computer but we each have iPhone 4 everytime either of us update our phones it gives me her apps and visa versa we do make sure we sign in our iTunes account first is anything can do to prevent that from occuring

There are two ways to prevent this from happening:
1) Create separate user accounts on your computer:

2) Manually manage content on an iOS device:
I do the same thing for my mum, I have two seperate user accounts, I copy over the applications, music, podcasts etc i need to that account or re-download through itunes,
That way when i sync her ipod on my pc only the items she is wanting is synced and my library stays intact.
