It's best, if you can, to have the two Macs physically connected, even if it's just to the same router with Ethernet cables. Or using FireWire and Target Disk Mode. Once you have both Macs connected via Ethernet or FireWire, try Migration Assistant again. It's been a while since I last used MA, but I know that it didn't take more than 2 hours to completely move about 100GB from my PowerBook G4 to my 'new' (at the time) MacBook Pro.
