I know this big issue. Just asking if its this case because the OP doesn't mention where is the contacts pops up.

Only workaround without restore as new:

Make a contact with same number but with other name. (like &^$#).

Send a message to this number.

Delete the contact.

The number is still in Message app cache but will not much with the old name and it will not pop up when you type the old name.

Sorry for my English.

I have this same issue. I had mistyped a contacts phone number that I use frequently. I had been texting a stranger instead of my brother for a short time. I have updated my brothers information with the correct number but when I try to text him, the incorrect contact still comes up with my brothers name. I have mistakenly picked this one once or twice, again texting a stranger instead of my brother. I don't want to restore my phone, because I have alot of info on it that I don't want to reset if I don't have to. I have used the work around by creating a contact names "Don't Use Wrong Number", thanks cheonweb. This contact still comes up when I type in my brothers name still, even though his name is no longer linked to the new contact, yet it's easier to know not to use it now at least. It just bugs me that updated contact information is not deleted across both Contacts and Messages apps. That makes no sense to me.
