On previous versions of itunes, I was able to convert video files such as mp4's over to a format that my ipod/iphone/ipad would recognize and fit to the screen for playback. With itunes 11 I can not figure out how to do that. Is the function gone or hidden? do I need a different program?

Actually, there are many online apps can do the video conversion for your, such as zamzar, Acethinker Video Converter, mediaconverter, etc. They are totally free, and you don't have to download or install anything. Just convert your video to mp4 video, and then you can use iTunes to sync the mp4 video to your iOS device.

Ctrl B to turn on top menu.
Select your video file to convert
then
File > Create New Version > Create iPad or iPod Version
or
File > Create New Version > Create iPad or Apple TV version

First try converting your video files to Apple format. you can do this with AVS Video Converter (file>export) . then you can move all your files to itunes for new ipod or iphone or ipad. For iTunes or QT, you should select an iTunes-friendly output format, such as MOV, MP4 or M4V.
