Problems with showing books in my iPad in iTunes

There are part of the books on my iPad (mainly PDF documents but not only) that do not show neither in the Books or iPad/Books sections in iTunes when I connect my iPad to my PC. What can I do to get them in iTunes and, afterwards, transferring them to my iPhone?

I am using Windows 7 in my PC.

I would thank any help you can give me.
