That might be something to do with your problem. Who knows.....?

Is there a reason you are running case sensitive?

If not, (and I have been where you are), I would;

Make sure there are no file confilcts.

Make a clone of your HD as is using your preferred method.

Boot from the clone/recovery/DVD and reformat the original drive as MacOS Extended Journaled, and make sure the volume format is GUID.

Then clone back.

As an example it means as far as your computer is concerned, there is a difference between word and Word. If you had two documents labelled documenta and documentA, most computers would treat them as the same file. Yours doesn't.

If you don't know what a case sensitive volume is and you've neither been asked to set it up like that or had somebody specifically do it for you then you probably don't need it.

Anyway, very importantly what backup strategy do you have.

OK -it seems I have to reformat

By the way, I tested an alternative to Preview, named Pdf-pen. They have a trial version which will leave a water mark on your pdf and you cant get rid of that without buying their product. How could I get rid of the Pdf pen watermark ? this is a policy. Is it legal to do so ? I mean, a consumer who just wants to test discovers that his files are watermarked and cant get rid of it.

No idea how to remove it, ask the developers of the software, or buy the product.

The app developers set the rules for their trial, it is legal.
