Reinstall OS 10.7.5 to resolve sluggish response and the system, in general, sometimes not responding correctly?

I performed a Time Machine back up after new HD install. Running a late 2009 iMac. Some odd issues are still occurring such as pixilating on the log in screen, dock not responsive, slow functioning...

iMac, Mac OS X (10.7.5), Late 2009 iMac

Hello, see how many of these you can answer...

See if the Disk is issuing any S.M.A.R.T errors in Disk Utility...

http://support.apple.com/kb/PH7029

Open Activity Monitor in Applications>Utilities, select All Processes & sort on CPU%, any indications there?

How much RAM & free space do you have also, click on the Memory & Disk Usage Tabs.

Open Console in Utilities & see if there are any clues or repeating messages when this happens.

In the Memory tab of Activity Monitor, are there a lot of Pageouts?

One way to test is to Safe Boot from the HD, (holding Shift key down at bootup), run Disk Utility in Applications>Utilities, then highlight your drive, click on Repair Permissions, Test for problem in Safe Mode...

PS. Safe boot may stay on the gray radian for a long time, let it go, it's trying to repair the Hard Drive

Reboot, test again.

If it only does it in Regular Boot, then it could be some hardware problem like Video card, (Quartz is turned off in Safe Mode), or Airport, or some USB or Firewire device, or 3rd party add-on, Check System Preferences>Accounts>Login Items window to see if it or something relevant is listed.

Check the System Preferences>Other Row, for 3rd party Pref Panes.

Also look in these if they exist, some are invisible...

BDAqua - Below in bold are results.

See if the Disk is issuing any S.M.A.R.T errors in Disk Utility...

http://support.apple.com/kb/PH7029

No errors listed.

Open Activity Monitor in Applications>Utilities, select All Processes & sort on CPU%, any indications there? Nothing appears out of order. Nothing higher than 4% or so except the Activity Monitor which fluctuates widely from around 3-10 and window server which every so often jumps from .2 - 10. After a few minutes the usage stays well down.

How much RAM & free space do you have also, click on the Memory & Disk Usage Tabs.

4g of RAM and 246g of HD space available of 500 total.

Open Console in Utilities & see if there are any clues or repeating messages when this happens.

Under diagnostic and usage messages there does not appear to be anything of concern.

In the Memory tab of Activity Monitor, are there a lot of Pageouts? 0 bytes

I will try the next steps you mentioned below now. Thank you for the help.

Many permissions were repaired, mainly scanner issues.

Nothing else showed up in safe mode.

First, back up all data immediately, as your boot drive might be failing.

A common cause of a slow user interface is a large set of image or video files on the Desktop with preview icons. If you have more than a dozen or so such files, move them to another folder.

Another possible cause is iCloud activity, especially Photo Stream synchronization. If applicable, uncheck all boxes in the iCloud preference pane and see whether there's an improvement.

Otherwise do as below when you notice the slowdown.

If you have more than one user account, you must be logged in as an administrator to carry out this step.

Launch the Console application in the same way you launched Activity Monitor. Make sure the title of the Console window is All Messages. If it isn't, select All Messages from the SYSTEM LOG QUERIES menu on the left.

Select the 50 or so most recent entries in the log. Copy them (command-C) to the Clipboard. Paste (command-V) into a reply to this message. You're looking for entries at the end of the log, not at the beginning.

When posting a log extract, be selective. Don't post more than is requested.

Please do not indiscriminately dump thousands of lines from the log into this discussion.

Important: Some personal information, such as your name, may appear in the log. Anonymize before posting. That should be easy to do if your extract is not too long.

My data is backed up, and the drive is a new one. Installed last week. Using Time Machine w/an external HD.

I deleted or moved a few items from the desktop, there wasnt too many anyway.

No noticeable improvement unchecking all.

Uninstall "Virex" according to the developer's instructions. Never install that again. Also, reinstall the Brother printing software. Turn off the built-in firewall, which you don't need. Reboot and test.

If there's no improvement, uninstall "Logitech Control Center." Reboot and test again.

Virex has been uninstalled.

Reinstalled the Brother software, an update was available...

Turned off the firewall.

uninstalled the logitech software, just to be on the safe side.

System has improved, but not 100%. It is really sluggish.

Thank you for all your help, I will revisit tomorrow for any other ideas.

Reset the System Management Controller (SMC)

If there's no change, make a "Genius" appointment at an Apple Store to have the machine tested.

Back up all data on the internal drive(s) before you hand over your computer to anyone. If privacy is a concern, erase the data partition(s) with the option to write zeros* (do this only if you have at least two complete, independent backups, and you know how to restore to an empty drive from any of them.) Don’t erase the recovery partition, if present.

Keeping your confidential data secure during hardware repair

*An SSD doesn't need to be zeroed.

Reinstall OS 10.7.5 to resolve sluggish response and the system, in general, sometimes not responding correctly?
