You're not alone. Seems it's a problem with the latest update (either Apple TV 5.2 or iOS 6.1). Hopefully Apple will give us an update soon.

Same symptoms here as many customers in other discussions. Seems to be a problem with the recent iOS update and the remote app. You would think a company like Apple would have people trying out likely scenarios with a new update before releasing it, using the Remote App with an iPad seems like an obvious one.
Thanx guys for the reassurance that is not just me! I eventually called Apple and the poor tech didn't know what the issue could be. so, he walked me through all of these setup procedures which I had already performed. The result was maybe the speed of my WiFi is too slow.
Meanwhile, since Apple does not read these forums, I suggest we all leave comments on their feedback page: http://www.apple.com/feedback/appletv.html
That way they'll at least know a bunch of us are having this issue.
Hopefully Apple will issue a fix soon.
Same here, so i removed the remote app and reinstalled from the App Store and works just like before the update.
Remote 3.0.1 was released this morning and resolves this issue.
