How to handle PCM and DSD files within iTunes.

I have large libraries of PCM music files and DSD music files on separate external hard discs. I propose to transfer all the files onto a single large disc.

Currently I have two iTunes versions, one accessing only DSD files, and one accessing PCM files into which I have imported the playlists of the DSD files thus encompassing all the music files. All the files are played via Audirvana.

When I transfer the files to a large disc should I continue to keep them separate? This would seem to make sense as the DSD files are held within ISO files and with proxy AIF files.

I would welcome any thoughts from other users of both types of files.
