We have set up Home Sharing and can view music, tv shows, movies and audio books from each others' libraries. However, none of our books downloaded to iBooks appear. Any suggestions on what we might be doing wrong?

If it's a shared library, ensure that books are checked in iTunes preferences > sharing.
There isn't a way to select books specifically in the Sharing pane, at least in iTunes 11.0.2. I'm having the same problem across all systems using Home Sharing in our house, and all instances of iTunes have "Share entire library" selected.
