disk utility says problem but recovery mode utility says everything is fine

Disk utility says there is a problem:

Incorrect number of file hard links

The volume Harddrive was found corrupt and needs to be repaired.

Error: This disk needs to be repaired using the Recovery HD. Restart your computer, holding down the Command key and the R key until you see the Apple logo. When the OS X Utilities window appears, choose Disk Utility.

But when I do that the recovery mode utility says nothing is wrong.

Very confusing.

Wondering if it's a file vault issue as I'm using an encrypted disk.

MacBook Pro, OS X Mountain Lion (10.8.2)

When you boot from the Recovery Partition you start Disk Utility and repaired your system drive? Correct?

Yup. The Recovery disk utility says everythings fine. I go back to my normal startup and re-run utility to get the same error message.

Unfortunately not a practical option. Work requires encryption at all times.

Just wondering if the error message is something to worry about.

I could try disabling file vault, running the repair and turn back on, but that testing will have to wait for a later date and a window of available time....not a lot of those.

That's not unusual. Live verification of the boot volume is unreliable.
