A clean install of 10.8 then transferred data (not settings) from 10.6.8 system via Migration Assistant and then updated to 10.8.2.
Now every time I close Preferences, login items disappear. Loginwindow.plist file won't update. Also it contained all the lines from the old system. When I moved it, a new, empty file was generated but it won't update either. They weren't locked.

P.S. Strangely enough, Growl's "start at login" is unchecked but it's the only app that launches at login. I uninstalled it with their script, and now items are still there after closing Preferences but loginwindow.plist is still empty.

After doing an upgrade of Little Snitch I have suddenly been having this same problem.
The file you're looking for is not called "loginwindow.plist" but instead "com.apple.loginitems.plist." In the Finder hold the Option key and choose Library from the Go menu, then open the Preferences folder and locate this file. Move it to your desktop and then try setting login items again. Hopefully they should stick this time.
