I erased the flash drive (by taking it out of the mini).
I am not sure how to "fuse" again the two drives that together work as a single fusion drive.
I know it's not a RAID, and I know Apple uses a special software to do so.
How do I "fuse" the drives back in a single working fusion drive?

Go to Google and search for "Fusion Drive." You will find a number of links that will take you through the process of creating a Fusion Drive.

This one may be the easiest one to follow.
BTW, if your computer is new and came with the Fusion Drive, then before you do it yourself I would take it back where you bought it and ask if they will fix it for you. If you do it yourself and screw it up then take it in Apple will not fix it for you under your warranty.

In your experience, will a 256GB OCZ vertex 4 make a significant difference if replacing the 128GB that Apple uses for its Fusion Drives?

No. You'll just have more space to work with. The Vertex may be just a small bit faster but not so you would notice.
