Mac Pro won't sleep or shut down

I have an early 2008 Mac Pro (2x2.8 GHz Quad-Core Intel Xeon) running latest software. It won't go to sleep. It looks like it does but it doesn't. I get a grey screen saying it had to restart because of a problem. I have to turn it off manually on the button and the secure emty trash doesn't seem to empty because the icon bin has "paper" in it. Also, I get asked if I want to remove all items. I say yes and it still looks full. I just reinstalled EVRYTHING a couple of weeks ago (from my old 10.5 discs). What to do now?
