I'm having a very similar problem. I have 3 mailboxes in Mail and for only one of them, the emails are not coming through until I select that mailbox (not my Inbox where they all show up) and hit the 'Get Mail' button. The account checks out fine with Connection Doctor and is set to automatically check for mail. I checked with the host of that account through their webmail and everything comes through fine there.

Mine is a bit different than amycq. When I hit "GET Mail" it does nothing. I have to quit mail and start it again to trigger the equivalent of hitting the get mail button. Still, it does not work automatically as it should. I am wondering of there is a configuration file I can trash that will be rebuilt by mail that will clear this.
