just bought my first Mac Mini, and am considering getting an Apple monitor. I see Apple has a Thunderbolt Display and an LED Cinema Display, they cost the same, and I'm wondering which would be a better bet for the Mini.
I do have a non-Apple monitor right now that has both DVI and HDMI inputs, should I expect better display on the Apple monitors?

If you have a new Mac mini, you have to buy the Thunderbolt Display because your computer has got Thunderbolt ports, and not the Mini DisplayPort that needs the LED Cinema Display.
If you are happy with the monitor you have now, you can use it without any problem. The Thunderbolt Display isn't the best external display, but it's a good monitor. Note that it's a glossy display, and not an anti-glare display
The Thunderbolt connection is higher speed, the LED is lower power and a really great image quality. Go to an Apple store and see if they have both setup and compare images for yourself.
But you can get port adapters from Apple and third parties so the Mini's ports should not be an issue.

I like the monitor I have so I'll see how it performs, which is the better port to use, HDMI or DVI?
HDMI. Also, note that your Mac mini has got a HDMI port, so you won't need any adapter
