I've just bought a Focusrite interface to record music into my iMac, and have discovered that the interface has a 6 pin FireWire connection. The only adaptor I've found for FireWire to Thunderbolt is a 9 pin. Can anyone help?
9-pin to 6-pin Frewire cables are widely available - check your usual online retailer (newegg, monoprice, etc).

So I'll need the adaptor and the 9pin to 6 pin cable. Forgive me if this is a stupid question, but will I lose any sound quality with all those connections?
No, there should be no loss in quality - it's all digital.
