Can you arrange mail to you @me account to go in a @me folder and @icloud mail to another folder?
Yes: go to the Mail page at http://icloud.com , click the cogwheel icon at top right and choose 'Rules'.
You can now specify that mail to the one address goes to one folder, and mail the other address goes to another.
