Use separate AppleIDs. Seriously, if you use the same AppleID for iCloud and iMessage, then you share the exact same accounts for those services. The only way to truly keep them separate is to create separate accounts for each of you, which means you each need your own AppleID for those services.

I completely agree with Michael Black. But in case using separate Apple IDs isn't a good option for you, you can also add multiple email addresses to your Apple account, and then tell each iPhone to send/receive from different addresses that way.
