Saving a document problems

When navigating files to locate a target folder during a "save" folders are SOMETIMES grayed as though they are files. If I select one, it doesn't open. The file I'm saving acquires the name of the clicked folder, just as it would another file. As long as I navigate without using the Spotlight search box, I have no problems. I rebuild by Spotlight index and I reloaded the operating system on the AIR. Neither helped the problem. This happens on my 2012 MacBook Air and now, my new 27" iMac. I took my Air to the Genius bar where they performed permissions disk repair from an external drive, which didn't help. The Genius I saw said he never heard of this before. Both computers have fully upgraded Mountain Lion operating systems. It would seem that it is a software conflict somewhere, since I similar applications on both, but nothing exotic. I have a limited number of non-Apple applications on the new iMac.

I got the iMac just a few days ago and to track this I saved every file I donwloaded (below). All other apps were from Mac App Store. Other than that I downloaded iTunes match music. I didn't modify the finder with anything like Cocktail, although WordService is not ML tested. Icc360.zip is the package for Logitech.

I noticed the problem after installing Flashplayer, Logitech software for the MX Revolution mouse and starting editing my imported iPhoto library which caused many application crashes.

Pages is my go to word processor and it regualry occurs. I can't say for sure that it is happening with other saves right now because I can't reproduce the problem right now, but I believe I encountered this saving pdf's from safari and other saves, but I can't be sure right now that it isn't a Pages issue only.

I will try booting from safe mode. Thanks for getting into this problem with me.User uploaded file.

Could be AppTamer or Moom. I don't think any of the others would cause problems. Possibly DropBox.

I read a little about AppTamer and it somehow "pauses" applications when not in use. Try disabling it "pausing" Finder and Spotlight. Still, that would be inconclusive, so uninstalling it would be the best check. Starting in Safe Mode should also disable it, along with anything else.

I never installed App Tamer on this work station. I trashed it anyway.

I disabled Moom, Dropbox, Logitech, Chrome, PopClip, ScanSnap in fact, everything except iTunes helper at login, which I figure if that was a problem, everyone would be complaining.

I started in safe mode (Spotlight didn't work in any application or from the desktop).

I returned to my usual login and i still have the problem.

Resetting Spotlight index didn't work.

I may have a solution. I installed an extension to PopClip from their website that allows you to select text and spotlight search for the selection. I disabled it and the dimmed folder problem appears to be resolved in Pages. on the iMac. Since the problem has been irregular, I'll run this for a bit and get back to the forum with final results.

Please help me with this, I cannot find a "community" related to my predicament. I am new with mac, just got the macbook air. I use an external drive with all my files from my pc. It is all working fine, except that when I try to save a document "save as" the optioins I get are only

1. Save as

2. Where (external hard disk)

3. File type

In Windows when I do the same command I have the option of choosing from all the folders WITHIN my hard disk but in this mac I can only save on the external hard disk directly and then move the file to the corresponding folder. This is very time consuming. How can I improve this situation?

THanks for your help!
