Q: Mid-2011 iMac 21.5" on Lion 10.7.5 Disk permission problem

I've been having trouble with my iMac on Lion 10.7.5 not saving changes to Mail, Safari and other apps. On starting the comp up I hit Command R and ran Verify Disk Permissions in Disk Utility. The following warning came up at the end of tardhe process; "Warning: SUID file 'System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/MacOs/ARDAg ent has been modified and will not be repaired." I have downloaded Lion 10.7.5 to rectify the problem but it hasn't made any difference. Any ideas.

There are a number of permission repair messages that can be safely ignored. See this Apple note.

Thabnks for the references. I can go to sleep on that one.

However, I have a few other problems - firstly, in Mail; I changed my ISP password recently and changed the password in Mail but it wouldn't save on exiting, giving the following message

"Error Saving Preferences. Writing your preferences to disk has failed. Your preferences may not have been saved. The permissions on ~/Library/Preferences may be wrong or your disk may be full."

I've deleted all but this month's emails and all the deleted emails, had a look at Library/Preferences, ran Disk Utility Verify Disk (all OK), Verify and Repair Disk Permissions.

Safari also doesn't record history any more or save bookmarks, Dock doesn't save any changes and, finally, changes to Desktop aren't accepted. Hope youy can help some more or point me in the right direction.
