As long as the app is in your Apps folder, the MAS should alert you to an update for the app.
But this may help, open the App Store app, sign into your account, go to the Purchases pane and right click over the app in question. Choose to hide the app.
The apps I don't want aren't listed under purchases. Do I need to download them once before I can hide them? And will that keep them from showing up again? What if I move these apps out of the apps folders to a folder on my desktop would that stop the app store from sending updates?
You will need to go into greater depth to explain what you are experiencing because this is not making a lot of sense. Apps that you have not downloaded do not appear for update normally.
It's apps like Garage Band and iPhoto, etc that I don't use.
The iLife apps come preinstalled on new Macs. When the Mac is first set up the new owner needs to accept them into their Apple ID to add them to the list of purchased apps. If they aren't there, you likely never completed that process. Have you deleted the apps from the Apps folder if you don't want them?
I just stumbled across the solution. When I opened the app store and went to download updates I clicked on more then I just right clicked on each one and it gave me the option to hide it. Woo hoo! That was too easy!
I also discovered the right-click-to-hide feature recently...however, iPhoto doesn't allow that option. I haven't found a way to hide that update yet (this is under 'Updates' section, not 'Purchased'). Anyone know how to hide that one specifically?

Use an app called badgeclear works a treat install app then press and hold icon to shake them then double tap icon you want update to disappear from then click ok .

This works for apps you've acquired, but does not work for built-in features. I am regularly nagged to update Digital Camera RAW Compatibility (currently I'm being nagged about Update 6.03). I've tried the method described above - the steps are available, but they appear to have no effect. I think this is perhaps because RAW compatibility is an element of OSX rather than a separate app. I don't use RAW format with cameras, and have no need for this feature. Even if I did, I have none of the 13 camera models listed in this update.
It is just a nuisance, but if anyone knows how to suppress this I would appreciate instructions.
I would also be curious if anyone can explain why on earth Apple would incorporate RAW camera format compatibility into the core of its operating system. It shakes my confidence in their operating system design.
