I'm active duty military currently stationed in Japan. I live on an Air Force Base. I would like to know how I can custom order a MacBook Pro Ret and have it delivered to my location? Will Apple ship to APO AP addresses? Also, at the Base Exchange, there is an Apple Store (much like those in Best Buy) can I order thru them and be delivered (internally) so I can physically pick up at that location?

If there is a genuine Apple Store there, I believe you can order online for customized configuration and have the product delivered at the store for pickup. But you'll have to talk to the Apple folks, store or phone, to make sure.
I would think that your 'best bet' would be to order through the Base Exchange, if you can. At least talk to those 'Apple Store' folks and see if it's feasible.
