Delete Messages in Mail are still in my Inbox! They are Grey, but I can still open them.
Also, Filtered Messages are still in my Inbox.
I have never seen this happen before.
How can I fix this Problem?

View > Hide Deleted Messages.
What do you mean by "filtered messages"?
I have Filters set up so certain message will be filtered into different E-mail Folders, which leaves fewer message in my Inbox.
Messages that are set up to Filter, are going into the correct Folders, but also still in the Inbox. So I have to delete those messages from the Inbox.
