I just bought my iphone 5. I did the Itunes backup iphone 4S, restored it at 5 but not came 90% of the applications it had in the 4S. Especially Whatsapp. What I'm doing with my same Apple ID

PS: in the latest version of iTunes do not see the option to "transfer purchases" that mention Internet tutotiales.

Apps aren't part of the backup only the app data.
Try syncing your apps back.
with your phone plug to your computer and itunes open, right click on your iphone and transfer purchase.

The problem with itunes is that the new version does not have the right click option on the iphone.
My computer is not Mac but Windows
Try enabling menus in the new iTunes: turn on Windows 7 and 8 iTunes menus: iTunes- Turning on iTunes menus in Windows 8 and 7.
You can also reveal the sidebar from iTunes' View menu.
