Having problems still when hyperlinking within my book, they work fine from the first chapter page but directly i try to add links on the following chapters they dont want to work even if i copy and paste the working links. (all links are internal and from text to a 'figure' ) Tried in preview and as a live book neither work.

It sounds like there's something wrong in your process. Can you please outline in precise steps what you're doing when creating a hyperlink?
What are you trying to link, exactly? Titles, captions, table data, images.....?
Can you replicate the issue in another/new book with a different template?
Are you making a link and a companion bookmark for each?
Im linking from text, (drawing the text box, highlighting the required text, making it a hyperlink) to an image, the image is named as a figure, im using the same process for all the hyperlinks just some of them work and others don't. I have tried re creating in another file, same thing occurs

Images can't be linked - you'll need to put some text nearby or behind the miage and link to that instead.
Be sure to test as an exported book sent via sync to your iPad, not Preview.
then why do some of my links work perfectly fine linked to images ? (which are labelled e.g. figure 2:1, it comes up as an option in the hyperlinks toolbar)
The only way that could work is if you linked to something else right there...again, images aren't linkable.

You can link to an image that was made into a widget (i.e. a figure), which I believe is what you are doing. So, to recap: You highlight some text, and then click on the Link Inspector tab, choose enable hyperlink, select "link to: figure", click on the figure you wan to link to. If these steps don't work, do you mind giving me a screen shot of you IBA screen where you see this problem?
the links work perfectly in IBA, its when i export to an ibook file they seem to stop, tried on 3 diff ipads with no success. The first chapter page, no probs all work fine can link to any page, just when i add them to sub pages and other chapters they just don't seem to transpire. Doing the same process, even tried copy and pasting the same link from page to page, will work fine on the first not on the others. I can't see where I'm going wrong.
