Which program runs?

If I have a copy of a program on an external device and another (licensed) copy on my main hard drive, if I double-click on the external copy, does it or the internal copy actually start up on the computer? I have two copies of a tax program set up totally differently from each other and I can't seem to get the external setup to run without going to an entirely different computer.
