Transitions causing jumps

Hi, I've got some AVCHD footage transcoded to ProRes 422 and it's all been stabilized. When I add transitions between the clips it's causing a jump as the transition completes. So a cross dissolve would do what it does but on the first frame after the transition it will just jump back a frame or two which makes it look awful and jumpy.

Now it only does this on some clips for whatever reason, some of the other transitions on exact same clips work fine. Can't figure out why it's only affecting some clips and not all.

Any help?
