migration assistant

I backed up my Mac Mini Server into its second drive using Time Machine and did a clean install of OSX Mountain Lion on the main drive from a memory stick. Now I am trying to use Migration Assistant to get my files and apps from the backup, but the second drive doesn't show up as an option, as if it doesn't exist. It shows only the main drive, even though the second drive is fully accessible from Finder. Any thoughts?
