I was researching the issue you are describing and found a resource for troubleshooting playback issues. It's called Troubleshooting iTunes for Windows Vista or Windows 7 video playback performance issues found here: http://support.apple.com/kb/TS1718.
There are many steps inside but this is a good place to start:
Disable Direct3D video acceleration in QuickTime for Windows Vista or Windows 7
- On the Start menu, click Control Panel.
- Click Additional Options and open the QuickTime control panel in Windows Vista. For Windows 7, click Additional Options and select View by "Large or Small icons" if you do not see the QuickTime icon in Control Panel.Alternately, in the Classic View of Control Panel in Windows Vista, open the QuickTime control panel.
- Click the Advanced tab.
- Deselect Enable Direct3D video acceleration in the Video section as shown here:
- Click OK.
