I have a few bills that I flagged so I don't miss them. Once paid, I want to delete the message so the box is not cluttered. When I hit Delete, it goes away, but the number stays next to the mailbox, and when I go to another mailbox then return to Flagged, the message is back. Any thoughts on how to permanently delete this? Thanks.

Go to the Flagged mailbox, click on one email and use the key combination of Command(⌘) + A to select all of them.
Next hit the Delete key.
Finally go to the Mailbox ➙ Erase Deleted Items and select in All Accounts.
After using the Delete key did you empty Mail's Trash?
This may be a dumb question, but how do you empty the Mail Trash?
I have that same problem. I can't delete the flagged emails permanently. They keep coming back. It is quite annoying.
Mail/Edit/Select All, then Mail/Edit/Delete.

So, this information is from 2013. I just found that I have the same problem with deleting a flagged e-mail. I tried all the suggestions and it still reappears. Apple! Can you hear me?
