Can a Time Capsule be combined with a Mac Mini server to increase storage for the server and set up RAID, If so how would you do this? Could I still use Time machine for the clients on the network? Would you recommend using the TC for the router?

No. A Time Capsule disk should not be used for anything but backup, because it can't be backed up (at least, not efficiently.) It can't be used in a RAID at all.
