All my applications transferred fine between 10.6.8 and 10.7.5 and my documents (200GB worth) all have their permissions messed up.
Other than unlocking each file and folder individually is there any way to fix this?

Yes. Log out of the account you are now using and log into the account you migrated. You should have two accounts on your computer. Your original one and the migrated one. After logging into your proper account you can delete the account you originally created.
