I'm new to ios development.
I'm working on an app and wanted to ask about submitting to app store.
The app will be used only by my company's employees.
Do I have to submit it to the app store?
I don't want other people to be able to see the app on the app sore or to download the app.

You can get an enterprise developer program and release apps only for your company.

They didn't mention anything about the app store, so I wasn't sure about it.
I don't know what you mean by "the second program". This is what the enterprise program is for. There is no app store with the enterprise program.
do we need anything special for the users' dervices when using enterprise program? meaning, do the devices need to be at the same network (or anyother enterpise settings) or we can use any device we want and anywhere?

You will have to enroll the devices in your enterprise program. Here are additional resources: http://www.apple.com/ca/support/iphone/enterprise/
This is not an alternative to App Store distribution. You have to physically be in posession of the device.
