I'm going to restore my iMac to factory settings, but i want to keep my applications (many of them has an activation key for only one licens) i also want to keep important documents and photos. I've a 1TB Extern HDD i maybe can use for backup?
iMac, OS X Mountain Lion (10.8.2)
Programs such as pages and keynote, shall i contact apple to get a new activation key or will i be able to download it when i sign in on App store on my computer after i have restored it. Shouldnt app store be able to see what i've bought before?

Do you mean you don't already have backups? If so, start doing that immediately, and certainly before doing anything drastic to your Mac. Time Machine is built-in. You might want to review the Time Machine Tutorial, and perhaps browse Time Machine - Frequently Asked Questions.
