keyboard shortcuts resetting after each reboot

I am using Mac OSX 10.8.4, fully updated, on a MacBook Pro, Late 2011 model, and my keyboard shortcuts reset each time I reboot my computer. I've made an upgrade by installing an SSD for my operating system and applications, while using the standard HD that came with my MacBook Pro for documents, personal files, etc. I have to go into my System Preferences each time after a restart to activate the shortcuts for Mission Control. I'm wondering what I can do so that when I turn shortcuts on, or make them for specific programs, that these will work. Thank you.

I have similar problem - I have a custom service created in Automator for Lock screen and a keyboard shortcut assigned to it. Until OS X 10.8.3 it worked as it should, but after upgrade to 10.8.4 the shortcut has been cleared out. When I try to reassign it, it work until I close the settings menu, after that it is cleared out again. I tried the mentioned instructions, but it doesn't work. Any other thought what could be the culprit? Thanks.
