Can I exclude certain things on one backup drive and have everything on another drive? My issue is my backup drive is smaller and so I can't do the full backup. I want to exclude documents on one backup drive and include it in the larger backup drive.

You would need to change your Options when you switched drives if you are backing up to 2 drives.
No. Time Machine uses the same set of exclusions for all backup destinations.
