Do you see red numbers on the clips in the timeline indicating they are out of sync? Meaning like a red box around a clip with the number "-2" or something? Or are all sync indicators saying things are in sync, but they aren't?

What is the format of your footage?

How do you monitor audio?

Do you have an IO device on the system? From AJA, Matrox, Blackmagic?

Have you tried trashing your preferences?

When FCP begins to act unexpectedly, the usual first remedy is to trash your preferences.

Download Preference Manager (free) from Digital Rebellion:

http://www.digitalrebellion.com/prefman/

and use it to trash your preferences. They will be restored to default settings the next time you launch FCP.

Also, where are your medial files being stored?
