My wife and I each have iPhones. I would like to "sync my contacts" in iTunes, but how do I keep the contact my wife has off my phone and vice versa, while allowing both of us to sync our contacts (in case of a need to restore in the future)?

The best way to keep everything separate (ie. music, contacts, email, pictures, etc.) is to have separate user accounts on your computer and separate Apple IDs.
