Your post above says you have an iPhone 3G, iOS 6, and iPhone 5S.  Several parts of that are not possible:

1.  The iPhone 3G cannot run any iOS higher than version 4.2.1.

2.  There is no iPhone 5S.

So if we ignore these things and assume you have a reasonably current set of hardware that is up to the current iOS (iOS 6), then you could use iCloud mail to keep the emails on all your devices in sync.

Once you set up an iCloud email account, your messages will keep their current status on all devices that use that account.  If, for example, you get three new messages and read one on an iPhone, then the iPad as well as the iPhone will show you have two (remaining) unread messages.

I am having the same problem. Have iphone 4s, ipad 4, and am set up on icloud.

If I read and delete incoming mail on my iphone, it is still in my ipad and pc.

Outgoing mail is not.

Set your email accounts as imap not pop. To sync email across multiple devices you must use imap email accounts.

Where does one go to change from pop to imap?
