There were two users on my computer for awhile. I deleted my brother's side when he got his own computer and I keep getting app update alerts. The apps are ones that I know I haven't downloaded, just on his side/user, so I don't know how to get rid of them. It's incredibly annoying that I can't get rid of his profile.

Check inside your brother's HOME Preferences folder for those apps plist files. Trash them & empty the trash. You may want to manually search and/or use Spotlight to find straggler files too.
If you do not want to keep your brother's account delete it completely, including his Home folder.
Normally, when apps are installed, they're usable by everyone. For those you don't want, remove them from /Applications. Then check your Preferences folder for any plist associated wtih the deleted apps and delete those.
