Why did only a portion of my photos download into my photo stream on my computer? I want all my pictures on my phone to be seen on my computer.

If the missing photos were added to photo stream more than 30 days ago, it's because photo stream photos are only kept in iCloud for 30 days. You can transfer older photo stream photos to your computer by saving them to your camera roll (tap Edit, tap the photos, tap Share, tap Save to Camera Roll), then import them using your usb cable as explained here: http://support.apple.com/kb/HT4083.
