Solved it.
After a pointless 37 minutes on the phone with Apple support, I decided to bite the bullet and follow the export/import method suggested by "Anthony" and negated by "Tony4Tony".
1. Backuped everything (File > Export > Calendar Archive) ... just to be sure.
2. Exported buggy calendar on the desktop ('CalName') (1a.Select the calendar / 1b.File > Export > Export...)
3. Created new calendar ('CalName_2')
4. Import the calendar exported at point 2 (File > Import > Import...)
!!! When do so be sure you select in which calendar you want to import the exportet events (you are popped up with a window to selct the calendar, select the new created calendar, don't just go: OK, OK as probably "Tony4Tony" did and ended up in chaos.
5. Delete buggy calendar (CalName)
6. Rename and change color of new calendar.
!!! Wait between each steps for the settings to sync in iCloud. Wait longer if bigger the calendar's content. Not a bad idea to have your iCloud Calendar opened on the side in Safari so you see what exactelly is going on, on iCloud's side.
What I also did before this export/import operation (advised by the Apple support) was to turn off "Calendars&Reminders" (System Preferences > iCloud) so all the content of the Calendar gets cleaned (the same went for iOS).
Basically iCloud is buggy with some old calendars and you need to make new ones... and import the old content.
Thanks go to "Anthony",
Cheers,

Chaure,
My brute force method that worked for me... Here is what I did,
1) Create new calendar (don't, rename the old calendar that didn't seem to work for me)
2) Move your event to that new calendar (Unfortunately you have do this one event a time).
-- It helps to just view the calendar in a year or month view so you don't miss anyone)
3) Once you sure all event s you care keep are with the new Calendar, delete the old calendar...
--- Mkae sure you moving everything - it will delete events still on the calendar - BE CAREFUL-
4) Now you can rename and select a different color and it does change.
Hope that helps!
(Apple -- you still need to fix this... )
I may have a solution, I exported the calendar where the color is refusing to cooperate, then created a new calendar and was able to successfully set the color, then imported my old calendar into it, then deleted the corrupt calendar. Seems to have worked.
Ok.. I did the brute force method. I added two new calendars with different names, moved my events, deleted the orginal personal and work calendars, and then renamed the two new calendar personal and work. Seem to have resolve the issue.
BTW, it was re-ordering my calendars as well. Go Figure. (I am off this ride.)
This answer is THE ANSWER. He even figured out why my negation of the solution was innaccurate. It's a very easy slip up to press "enter" too quickly while your default selected a DIFFERENT calendar in-between export, then import steps. I imported into the default calendar, NOT the new blank calendar I had just created.
Having said all of that, the problem does indeed seem solved.
This issue is now getting attention at ComputerWorld:

I have been having the same problems. They started last night. The colors on my iCloud calendars keep changing back to blue and purple and won't stay as I had them before as green and yellow. I even tried changing them on the iCloud website, and they still reverted back. My husband and I have the same iphone 5's and his calendar seems to be fine, colors stay the same for him. There must be a glitch. Hopefully they will fix this because I have multiple email accounts on my phone and with the majority of them defaulted to blue is just confusing.
Absolutely DO NOT do this. When I tried it (I have 6 color coded calendars) I tried it with ONE just to experiment, and all kinds of CHAOS happened. First, I got duplicates of everything - EVEN THOUGH I DELETED the original, wrong color exported old calendar. THEN even WORSE, all the BUSINESS calendar items MERGED somehow into my PERSONAL calendar, and all the "catagory titles" for my BUSINESS now say PERSONAL!!!! The COLOR designation caused the merge to change the identifier to PERSONAL because PERSONAL = Purple and BUSINESS = Blue. BUSINESS had been "forced" into purple by the new bug. This is THOUSANDS of entries. Now, you cannot delete the personal because they have been MERGED. If you re-export and try again - it will likely merge into another - not yet known calendar.
What a f****in mess Apple!!!!!!!!!!! I AM SCREWED
Yes here too, all my custom colors have reverted to defaults and they are refusing to change. Appears to be an icloud-based problem if it's happening to so many people on the same day.
It seems that Apple finally fixed it. My colors are back to normal.
Justin
I have the same problem. It seems that the Home calendar now has an unchangable default of Blue and the Work calendar is now an unchangable default of Purple. It will allow me to change these two calendars back to my old color scheme of choice, but after a few seconds the color is changed back Home=Blue and Work=Purple.
The same is happening to me. I used to have four calendars and each of them had a specific color. iCloud syncing had been working perfectly till some hours ago. Now calendar colors keep changing: I have tried to reconfigure colours both on iCal and iCloud, but without success.
My system has OSX 10.7.5, up-to-date.
I hear advertisements from the new Job's movie "about the little things". The little things are what has been aggrevating lately. Getting errors when sending emails (connection) and now something as simple as calendar colours changing. Apple needs to get their S**T together.
I am having the same problem here, it is really annoying!! Now my wife and I can't figure out who's appointments are whose cause all of her appointments are turning the same color as mine. Apple fix this please!!
I don't know if it influences Apple to have more complaints here, but I am experiencing the same problem. This is the only online comment I have found relating to it; it seems clearly to not be the user's fault.
