I have installed patallels desktop 8 and want to know if I can also set up bootcamp afterwards to boot up in windows 7. Some programs I want to use do not seem to work using windows 7 on a virtual platform

Correct. The steps are the same as if Parallels isn't installed.
First, see if your MacBook supports Windows 7 > http://support.apple.com/kb/HT5634?viewlocale=en_US&locale=en_US If you can use a 64-bit version, buy it, so you will get better performance. Make sure you buy a full or System Builder version.
Boot Camp Assistant (in /Applications/Utilities) will help you download the Windows support software and create the partition for Windows, so open it and follow its steps. Then, your MacBook Pro will restart and the Windows installer will start up. Follow the Apple's steps to install Windows 7 > http://manuals.info.apple.com/en_US/boot_camp_install-setup_10.8.pdf

I have win7 installed with Parallels Desktop 7 on a MBP running 10.8.5. Does the process outlined above allow the user to run the same windows programs / access the same files under either the VM or directly through Boot Camp or does it create two complete and separate Win7 installations?

Installing bootcamp to use with paralles is stupid
If one wish to use paralles install windows directly under it not
Under bootcamp its making things 200% more complex then it need be
