Not sure that it will help. As i know mac mini intel hd 4000 video card can output high resolution only via mini displayport (it is limited to 1920x1080 for hdmi) and i'm using this port now. I've checked my hdmi cable with my PC and it works perfectly - i got my 2560x1440. This is why i think, that it's something wrong with mac mini...
Anyway, i'm interested in mini displayport -> hdmi connection.

It may be possible that any HDMI connection gets limited
resolution, regardless of which port. Because of the way that
HDMI works, it may send set up code to the Mini that
identifies the device as "HDMI type".
Have you tried a DisplayPort->DisplayPort cable or
DisplayPort->DVI-D cable?
A long shot, but try doing a PRAM reset. It will force
reloading of the external video device parameters.
