My iPad charges fine whiles plugged into mains, but will not charge by USB. It's says its charging when flat but once on it has a message next to the battery bar saying not charging?

Correct, as most computers do not provide sufficient current to charge the iPad properly. It may charge, but it will be very, very slow.
