While nobody knows for sure what the "s" stands for in Apple's line of phones including the 3GS, 4S, and now 5s, I did hear from an Apple employee via chat earlier today that the "c" in iPhone 5c stands for "color" because of the new color options it is available in.
It's interesting to me that Apple has made the switch to a lowercase "s" as opposed to the uppercase one that was used to market the 3GS and 4S. The Apple chat representative had no comment on this, and it seems to be just a minor change to improve aesthetics on the packaging and the overall appearance of the typography itself.
Maybe they think the lower case in a box (they've all been in a box) looks more iOS 7ish.
Aha! According to Wikipedia, the "S" in iPhone 3GS stands for "speed," referring to the internal changes seen from the previous generation of the phone (the 3G) that made the 3GS significantly faster.
So the iPhone 5s is the "iPhone 5 speed" in essence because it is faster than the iPhone 5.

Yes, I saw that. Interesting change. In fact, when I was speaking with the Apple support representative, he sort of broke his character and we were having an actual conversation. He told me that his coworkers were discussing/arguing earlier in the day about why that change was made, and came to no conclusion. He then proceeded to ask me if I had any idea why they did it. So it seems that nobody really knows for sure except for maybe the top Apple executive that made the decision.
